According to Iwata.

Wondering why we didn't see many 'japanese' titles for the upcoming Nintendo console? Iwata suggests they will be revealed at a later date.

Some of you may have noted that most of the 3rd party content shown at Nintendo’s E3 2012 press-conference for the Wii U was from Western developers.

What about Japanese games? Well, Iwata said on Twitter that the games from Japanese developers, along with price and release date, will be revealed "at a later date".

Here's a rough translation from the tweet:

Because I think third-party software lineup [Iwata] for Japan, again the opportunity, along with the announcement of the Release Date and price, such as hard, and would like to introduce, thank you. ‪ # Iwata_E3

So, basically you'll have to wait for announcements at another event, possibly in Japan, to show off third-party content from Japanese companies.
